I've never seen this either. Not on any ubuntu, nor any debian versions.
Are you sure you haven't (inadvertently) added some kind of
misconfigured (semi-)automatic housekeeping thing for /etc/ which
deletes it for you?
Otherwise I'd check with any other root-users and run rkhunter, just to
be on the safe side.
